The canon reason for the reincarnation is Ganondorf. Or at least the demon Demise that fuels his rage, vendetta, and the cursed red/purple powers he has in BotW and TotK. It's set up at the end of Skyward Sword, the first game by in-universe chronology.
Demise curses Link and Zelda to be doomed lovers that reincarnate forever, so he can kill them forever, while his rage will turn whatever host he finds (Ganondorf) effectively immortal.
So not as wholesome. But for that there's a bunch of fan works from before TotK came out where all the fans thought the ending of BotW was Link finally curing Ganondorf of the scourge of Demise, so he would be a bro or part of a Link x Zelda x Ganondorf throuple. Sadly not the plot we got.

Not to make this too off-topic, but the fact that really good stories can easily be made by casual fans just goes to show the difference between a hired writer and an unemployed one is nepotism.
Make your bad art, make your fanfic. Before you know it you’ll be outperforming the “professionals”.
From what I understand, the Nintendo old-guard are very precious about IP. A Zelda game has to check all the same boxes as the previous Zelda games, a Mario must look like previous Marios, ect. As they've died or become distracted by Illumination movies, it's eased up somewhat. The early pitch for what would become BotW was for a far future sci-fi Link fighting an alien invasion rather than Gannon. You can kinda see the bones of that idea [tablet, motorcycle], but it was still largely rejected by the old heads.
