Vernon Chatman before South Park was great! Not that he wasn't great for SP.
Another that doesn't meet the qualification is Wonder Showzen. So great!
The Heart She Holler was pretty good too
I don't see Aeon Flux mentioned yet. The Maxx is very good too. Duckman I remember being hilarious, but I dunno if starring Jason Alexander counts as a deep cut.
I'll 1 up you and go with Liquid Television, where Aeon Flux started-- like Tracy Ulman & the Simpsons.

All of the adult swim shows like ATHF, Brak Show, Space Ghost Coast to Coast, Squidbillies, Home Movies, Metalocalypse, Harvey Birdman Attorney at Law, Sealab 2021, and probably a few others I can't remember. Also, not animated but I would put Sifl & Olly in the mix because it fucking rocks.

I had a black cat with green eyes I named Sifl. Got attitude from quite a few people about what TF was wrong with me for naming a cat after syphilis...
Hoops is a recent one that cracked my shit up, and I was bummed didn't get another season of two
12 oz. Mouse. Twelve is also the number of fans the show has.

All I remember of that show was catching it on a VHS after I left it recording to grab squidbillies one night, and there was a scene of a shark trying to start a car for a really, really long time, which was pretty damn funny.

Fritz the Cat. Not to be confused with Felix the Cat. Fritz the Cat was, essentially, an adults only version of Felix. And by adult only I mean pornographic.
I'm also not seeing anyone mention Mission Hill so throw that onto the pile. It's hella good.

Okay I haven't heard of a lot here.
I don't know if it's the most obscure or deep cut but my favorite vote goes to Moral Orel. It gets dark in a way that doesn't look like it.
Billy and Mandy and Duck Dodgers imo don't belong to this list
Surprised you didn't add the MTV one such as AEon Flux, The Head, The Maxx. Aeon in particular is a favorite of mine, watching it is very wtf. I think it should belong to this list.

SlackerCats - obscure, ran for half a season
Clerks The Animated Series - obscure, ran for half a season
Carol and the end of the world (Mainstream but wildly serene, surreal, and overtly human)
Moral Oral - pretty dark adult show
Ren and Stimpy - pretty dark for a kids show
I'm sure I'll think of a few more
I'm surprised Ren and Stimpy made it in the obscure list. They were about as popular as anything when they were on.

I'm surprised nobody's mentioned The Critic yet. It was a good show that was screwed over by two networks. Another one is Dilbert, which was based on the comic strip. I think Scott Adams was less involved with it than the strip which made it better (plus he wasn't as insane back then).

Venture Bros is probably the best I've seen, but I also enjoyed
- Primal
- The Tick
- Amazing Screw-On Head (only the pilot ever got made, but if you like it check out Creature Commandos)
- Megas XLR
Also if you have kids and want to watch stuff with them that isn't brain rot, try Samurai Jack, Clone Wars (Tartakovsky's original), and Reboot.
Duckman
Ralph Bakshi made an animated series for HBO called Spicy City. It is very adult, and not something I see mentioned often.

Danger Mouse, international spy and crime fighting white rodent with an eye patch. Old British cartoon from the early 80's.
Not really animated but not really not-animated.
The Fuccons. they're Fuccon fantastic!
edit: I did some more digging on The Fuccons and they were a short episodic skit on a longer running Japanese show called "Vermilion Pleasure Night". it's a really good representation of early 2000s adult entertainment humor highly niche but entertaining enough with dark humor.
